For drawing pixel stuff on Linux krita seems to work fine. I am missing a pixel eraser though. I probably need to dial in a transparent color and use the pixel brush, but a separate pixel eraser would be nicer. I feel back on a rectangular selection and [Del].
For creating 2D Tiles the Tiled Map Editor looks nice.
